Multiple omics uncover the roles of autophagy on maintaining the balance of endomembrane compositions in Arabidopsis

Large scale proteomic analysis was performed to identify the proteins that were significantly differentially expressed in atg5 versus wild type and atg5.sid2 versus sid2 under various N and S nutritive conditions. Salicylic acid independent effects were determined. The data revealed that mutation in atg5 triggered endoplasmic reticulum stress, and increased peroxisome and ER proteins involved in very long chain fatty acid synthesis and beta-oxidation. The content of shingolipids, phospholipids and galactolipid were significantly modified. Changes in the length of fatty acid chains confirmed that the ER lipid-metabolism was modified in atg5. Significant accumulation of phospholipids and ceramides and changes in GIPCs indicated that atg5 suffer from large modifications in the composition of endomembranes, especially of endomembranes. Decrease in chloroplast proteins and galactolipids in atg5 was mostly restricted to low nutrient conditions and suggested that under starvation especially, chloroplasts were used as lipid reservoirs for beta-oxidation. These data demonstrate the roles of autophagy in the regulation of ER stress, and revel the role of autophagy in the control of plant lipid metabolism and catabolism, influencing both lipid homeostasis and endomembrane composition.
